Bacteriophages are bacterial viruses with many shapes and sizes. They all produce virus particles composed of genetic material, surrounded by a protein shell (capsid), sometimes with a lipid membrane in between. Phage can be divided into double-stranded DNA (dsDNA) phage, single-stranded DNA (ssDNA) phage, double-stranded RNA (ds-RNA) phage, or single-stranded RNA (ssRNA) phage according to the difference of genetic material. Phages are difficult to characterize because all phage genomes do not share a single gene, which limits the application of similar methods to bacterial ribosomal DNA analysis. The low abundance of free DNA and cellular DNA is another challenge. Metagenomic shotgun sequencing and RNA-seq are two methods for characterizing phage communities.
